If you side with the Railroad or the Institute, the Prydwen gets destroyed . If you side with the Minutemen, the fate of Prydwen depends whether or not you're enemies with the Brotherhood. If you're friendly with them, the Prydwen stays afloat, otherwise it can be shot down by the Minutemen's artillery.
