Go to Apple menu, Force Quit, Finder. It will ask you if you want to relaunch - click OK. All folders/files restored to desktop every time.

Turning Desktop & Documents Folders on/off will delete or add to your desktop, and send them to the iCloud. I found them on iCloud.com.
